Was Palatine trying to raise this army to fight the trade federation? If so, why did he have to do it in secret?
Why did the Trade Federation want to kill Sen. Amadildo?

No. Palpatine was trying to raise an army so that he could subjugate the galaxy and enforce his will. He had his apprentice create a separatist movement so that the Senate would recognize a serious threat to themselves and give him the power he needs.
Because Nute Gunray had to endure 4 trials in the supreme court. He wasn't happy that Amidala had defeated him in TPM and was looking for revenge.
