Yes he knows. Palpatine had been in negotiations with him. They'd argue and fight in front of others then when people left the room they'd laugh about it with Palps commending his apprentice but warning him not to eat the last donut next time.

Dooku would have to know that Sidious = Palpatine because he is basically the buffer for just about all of Palpatine/Sidious's affairs.
Cloners(clone army) - Jango Fett tells Obi-Wan 'I was recruited by Lord Tyranius'. At the end of the movie when Dooku meets with Sidious he is greeted as 'Lord Tyranius' so he did that for Sidious/Palpatine.
Trade Federation (droid army) - He tells the TF that he will deliver Padme as long as they give him the droid army that he wants - so he is handling all of that for Sidious/Palpatine as well.
This is how Palpatine is able to advance so quickly & get what he needs to get done without leaving a trail to himself - he's having Dooku do it all for him.
I predict Anakin will kill Dooku in the next one & take his place next to Palpatine at that time - I mean you know he's going to be in that position sometime between now and Ep IV - so he'll probably end up killing Dooku.
